So I hit a submerged tree and oh it makes me want to cry. It didn't seem to cause a whole lot of damage it was enough to bend over a propeller blade and scuff the bottom of my boat. But how do I tell if the shaft was damaged at all? And what are the ramifications if I think its fine and continue about my business.

Carefully inspect the shaft and the strut for damage. If you can see that either of those is not straight, then you should clearly not continue to use the boat until it is fixed.
If they look good, then put a new or fixed prop on and see what happens. If you have it out of alignment, you will almost always feel the vibration.Be excellent to one another.
