Jasfarrar, it will run fine fist thing, but once it heats up then it starts running bad unless you open the cover? Dist cap wouldnt do that. Typicaly coil once they get hot or if going bad wont even throw a spark, or thats been my experiance with bad coils. Did you happen to feel the coil? It will be warm but if extremely hot its going bad. Something is getting heat soaked and cooling off just enough to run with the cover open. Just finding right thing is racking my brain. Hopefully one of the other guys will jump in with a few more ideas.

When it sputters and dies, is it running at the time or is it after turning the engine off, sitting then restating it?
Have you cleaned out the air filter/spark arrestor recently?

I have seen this problem on jetskis when there was a leak in the exhaust. The air in the engine compartment slowly fills up with more exhaust and less oxygen until the engine can't run properly. It's a devil to diagnose because when you open the engine compartment to work on it, it gets plenty of oxygen. Just a thought....

Very good point!! He might check make sure the fiberglass exhaust tubes arent cracked, which is known to happen, espicially if stepped on when floor is removed. Or any leaking manifold gaskets.

Yes it runs perfect for over an hour...no problems whatsoever...then it starts but once it clears up from the engine cover being open it runs perfect again like it never happened. I took some pics of anything that might be helpful. Did see a broke piece of fiberglass in the exhaust tube. Didn't see any holes or anything shining a flashlight through it or when I pulled the floor up. But it had to be coming from somewhere. I did notice my blower vent was cracked at the very back of the boat. Would that really be a concern/issue? The flame arrestor is old as crap and could probably be replaced. And I am missing the flap on the exhaust vent. Hope all this info can put the puzzle together. lol. Thanks!!

Sorry Jasfarrar, didn't mean to hijack but figured since we had some of the same issues we both could learn from all the great people on here together!
It may not be the problem, but here is a cool website on finding Ethanol free gas in the US & Canada: http://pure-gas.org/
