    What year is your boat?
On my boat, the taps is electric and the transmission is mechanically controlled, so they can't affect each other in the way you described. Maybe if you gave us more detail like which position the throttle lever is in (idle, 2000 rpms, 3,000 rpms and so on) and what it is that the taps is doing at that time.
On the older boats, when you turn them off, the taps go back to home. But without knowing the year your boat was built, we don’t know what type of TAPS system you have or if you boat it Throttle by wire.
Tige, it's a way of life!

I agree! The trans is cable controlled, so no way the TAPS switch could be causing the trans to go back to neutral.

Im guessing the boat is an 06 with a Marine Power 340 and has the EIDB Dual battery setup. When the TAPS motor is engaged, the engine it going into limp-mode due to low voltage and dropping to idle, not neutral.

Thats correct. The ON/OFF switch only interrupts what is connected to the main switch.

Ok I just found a brown wire with a fuse holder in it right by the battery according to the diagram that I have its for the auto bilge. Load tested the batteries both separately and together tested good alternator was putting out 13 plus volts when I had it out on Sunday

so its been a while since this one has been touched but had an update to share after fighting through my taps kicking the engine into a limp mode, i pulled the the forward and reverse handle and found that i had a couple of wires touching on the back side and i think causeing it to put the engine into a limp mode. still need to replace the switch in the handle but is working better since i re-positioned the wires.
