In the stock configuration for the dual battery setup, I presume the stereo head unit is connected to the aux deep cycle battery and not the starter battery. Is this correct?
Yes, the aux/second battery is usually wired to run everything BUT the engine and engine management systems as well as the billage blower. The aux/second battery is normaly on the port or left side of the engine bay. I would pull the negative wires from that battery and see what won't work, and then make sure you can still start the boat. Hope that helps. Cheers.

Yes. It runs off power from the key wich is why you have to have key in "on" or "accesory" postion but yes that power comes from the "house" battery.
both batteries are located in the port rear side of the boat on your boat. (if its a factory setup)
