Use all three charger outputs, just disconnect one of the wires between the batts on the 6 bank so that you CAN use all three banks of the charger. Then reconnect the two "charging banks" of three batts each back into a single six-battery bank after charging...
It might be quicker...

I am assuming here that there are three separate charge circuits, each with its own output devices... It might make sense to use all three instead of just two for a quicker charge...
To do this I am suggesting separating you bank of six into two banks of three, just for charging, and then reconnect the two banksback into a bank of six AFTER charging.
Think of it this way, if all six were right toghether, you could remove the "+" wire between Batt #3 and batt#4, effectively separating the one big bank into two smaller banks.
