I also think that the charger may not be charging all the cells in the bank. Do you think I should run a wire to each battery to charge? or is one to each bank ok?

Seems like parallel wiring ought to be sufficient...

Is there a way I can tell how much each cell is getting charged? i'm wondering if I have a bad cell. I have not had them on a charger in a week though due to takeing the teak off, so I'll put them all back on it and run it for a bit with all the covers off to see if there is a bad cell. then check to see what each amp is getting. I know when the alt is running it says 13 volts.

I have three on one side, three on the other and then 1 in the middle.

They are all in separate battery boxes, connected by 0 gauge wire
