In the past, i've used a product for technical outdoor/camping cloths called Tech-Wash by Nix Wax. It can be found at places like REI www.rei.com. It's a mild soap specifically made for waterproof/breathable materials. Us it in a front-load type commercial washer on a cold/gentle cycle. Hang to dry.

When dry, re-treat with a waterproofer like 303's Fabric Guard http://www.boatersworld.com/product/178840039.htm . Buy it in the 1 gal jug and apply to the back side of the cover with a clean pump-up garden sprayer.
