Yes that could be, we usually try to tow with as little gas as possible. It has been running fine for months after though so would it make sense that it wouldn't now?

Id start by replacing both filters again. Pull the anti-sipohn valve off the tank and blow into the tank make sure the pick up tube isnt stopped up. Also check the anit-siphon valve making sure it isnt stopped up and the ball can move freely. And while your there blow thru the fuel line from the tank to the first filter just to be sure. Do all that and its still doing it, time to look at new pump I would think.

You might try taking it to a dealer and having them scan it to see what codes it is throwing to help narrow it down. It kind of sucks to pay $100+ just to have them scan it but when I was researching it I think mine required a mefi 6 scanner and those were $400+ so I ended up just taking it in and having them scan it for me.
With that said, I have a little bit newer(not sure the exact year as the previous owner had the engine replaced) 6.0 MP motor in my 22V and I have had some similar symptoms. After idling for a while the boat would start running real rough and occasionally die. It would also sometimes be hard to start. The codes mine was throwing narrowed it down to the variable valve timing assembly. Basically on my motor there is an assembly on the front of the camshaft that uses oil pressure and a small valve to index your timing chain based on the RPM/load. Working theory was that the engine oil was old when I bought the boat and it gummed up the valve. So far all I have done is change the oil three times over a short period of time just to try and get all of the old stuff out. Knock on wood I have had pretty good luck so far as I ran it for several months at the end of last season and have had it out 3 or 4 times this year without issue. Next step would be to replace the whole VVT assembly. The part is relatively cheap but the motor has to be at least partially pulled to get to it so the labor cost is high.
I am not even sure if your motor has VVT so none of the above may be applicable but it is possibly one other thing to look at.

Id put more money on the pumps being bad vs the regulator, unless the regulator was for some reason stopped up. Electric pumps can do great until they get wore out. Then they get hotter than normal which causes funky pressures or they wear out the pump part and it wont hold prime or pressure very well.

Update to this issue, had the computer scanned and it came back with no error codes. The throttle plate was showing at 15% open when in neutral so I replaced the throttle body which included a new TPS. Thought this was going to take care of the issue but had the same problems this weekend. At this point I do not know what to check besides just replacing the pumps and filters again.
When the boat stalls and you squeeze the primer bulb installed inline there is zero pressure. Would that mean that one of the pumps would have to be bad or could there be any other options to look at? The primer bulb is after the anti siphon valve but before the first fuel pump.
Not sure if it helps but the stalling at idle is happening more and more frequently. This weekend it happened almost every time the boat idled for more than a few minutes.
