I asked the same question from our dealer this week. I was told that the audio control has a fade control that allows you to direct more or less power to the tower speakers, akin to the front/rear fade in cars, except this is obviously up/down. Does this sound reasonable, and would it work as well as a separate volume control?

Controlling the sound with the rear and front fade on the deck is very painful and can't be done with the remote for the clarion head unit. It takes a long time, involves opening the glove box and pushing 2-3 buttons every time you want to make a change.
I beleive that the best option is to install an LC1 cable and contol the sound independently. The LC1 cable is a volume control that can be attached to the RCA cable.
I've run mine like this: The Clarion deck has 2 RCA outs. I use a splitter on the rear to make 3 sets of RCA outs (2 rear and 1 front). I ran all three sets of cables to the driver's side of the boat, attach them to LC1's (drilled into the dash), and then back to the amplifiers for Tower, Sub and Cabin independent controls. I've found it to be the best setup for being able to control the tower volume separate from the cabin.
Here's a picture - note the three knobs on the left side of the dashboard.Attached FilesBe excellent to one another.
