I'll share some thoughts in your thread for you and others that may read.

Cover: Check with a couple of your local dealers and see who they would recommend for canvas work and check with them for a quote.

Speaker: Looks like you have already been contacted by a speaker dealer, but there are TONS of great options depending on how much you want to spend and what kind of sound you are looking for. Do you want to be able to project crystal clear loud music to your riders, or do you want to have some sweet sounds off the back of the boat for surfing and partying in the cove.

Battery: Buy one local. Anything but an Optima as they have a low amp hour rating to $$$ as compared to a plain old marine deep-cycle battery. Even for just a starting battery, I would go with a marine cranking battery over an optima.

If you are looking to build a high wattage stereo, and plan on needing hours of engine off play time, then either plan on maybe 2 deep-cycles or maybe an AGM (Absorbed Glass Mat) power cell like a Kinetic, Stinger, Shuriken. I also recommend having the main cranking and stereo batteries isolated with something like an ACR (Auto-Combiner Relay). The Blue Sea ACR is one I use often.

Post up if you have any specific question, there's always someone here to help.
