I'm going to look into replacing the mufflers and may very well do the flappers then too.

To be fair it really is a rare situation but I’ve tried my best to let people know it definitely is possible.
I’m not sure if the factory installs flappers on the oem installed FAE pipes, I guess I wouldn’t be surprised if they didn’t.
I did talk to Larry at FAE about it and he was also surprised to hear it but acknowledged in that situation it was plausible. He’s a good guy and gave me a hookup on a set of flappers after the fact. They were easy to install and work well.

They were great people to work with during my install, so I'm not surprised you had a similiar experience. I'll look into getting some flappers and see what it would cost. I'm really just looking forward to getting back on the water this season!

I took the boat out for a few good days on the lake this past weekend. The FAE did great, except... I did experience a few issues that were new and never experienced before on this boat.

The first odd thing I noticed was a stumble that started occurring at forward idle after several (10+ minutes). The second thing I noticed was when trying to teach someone how to wakesurf. Also during long idles, when we would finally be ready to take off, I would roll on the throttle and then the engine would stumble.

This only happened with prolonged idle sessions where we hadn't had a decent hit to the throttle in a while. When I surfed, we had zero issues because I'm ready to take off immediately as soon as I have the rope. No prolonged idle, no issue.

It felt like the engine was loading up and eventually started to flood out or would do so when the throttle was finally applied. I don't know if the FAE would cause this, but it does line up with what a few others have said. This coming weekend, I'll be able to put a fresh tank of gas in it and hopefully my new fuel filter will come in. If so, I will have new info to share.
