Last season when boating at non wake speeds we noticed that the hull under the floorboards would take on water and we would have to run the bilge pump to keep from noticing a sloshing. When surfing or boating at higher speeds (and bow up) this water would seem to drain and not collect in the hull. Would this most likely be the seal around the drive shaft going bad?

Go out with a dry bilge and fill each ballast one at time. If you have a subfloor ballast leak this will make it a bit easier to find...obviously you want to have the floor up while doing this.
Shaft seal leak will be constant if it's the source especially while shaft is turning. With floor up you can see the shaft seal pretty easily to verify.
Underwater lights can leak as well. Only seen it once from the factory but have seen poor aftermarket installs cause leaks as well
