Check-valves are cheaper then vented loops and do not need to be mounted higher then then the filled sac. I think WA ended up with the same issue and put in a couple of C/V's and cured it.

Third option: Use unidirectional valves. I bought two from - you guessed it! - ChpThril. They are very solid and he ships them quickly. This will eliminate the side-to-side siphon problem with very little insertion loss, and they are completely alignment insensitive... they don't have to be "higher" or "upright" or anything. Give ChpThril a shout and see what he thinks.
EDIT: I see ChpThril has already addressed your problem. I'll leave my comments here in case they help. I strongly recommend you send him some money. It will fix the issue and you'll never think about it again!

chpthril- WABoating is right that I need a unidirectional valve (Didn't even know something like that existed.) The water is flowing from the full sacks "empty port" to opposite side that should be empty. When I want to switch sides however, I do need the water to flow in that direction so I can't use the typical check valve. Hope this makes sense and if it does, and you have the right valve like WABoating suggests then I'm in.
Shawndogg- I thought about that too and i'm not sure. This whole reason for this is to speed things up on my existing setup. Using a single ballast puppy is slower than using the two aerators since it's not pushing water into the bottom of a sack that's filling. So I guess, no. I would do it the same. There are options to fix this and all should work. It's a matter of what will work the best w/ the least hassle of operation if you know what I mean. As WABoating says- to "never think about it again" makes the difference.
